Stochastic molecular dynamics: A combined Monte Carlo and molecular dynamics technique for isothermal simulations
A hybrid Monte Carlo molecular dynamics technique is developed that gives equations of motion for an isothermal system. Test results for a Lennard-Jones fluid are shown to be in good agreement with the known equation of state. The physical interpretation of the procedure and the extension to isothermal–isobaric systems is also discussed. © 2002 American Institute of Physics. @DOI: 10.1063/1.147...
متن کاملProper Statistical Sampling in Isothermal-Isobaric Discrete-Time Molecular Dynamics
Molecular Dynamics simulations always involve a discretization of time, but the discrete-time behavior is increasingly different from that of the continuous-time physical equations as the time step is increased. This fact creates a dilemma for any simulation of a dynamical system: Use a small time step, resulting in dynamics that resemble continuoustime behavior at the expense of efficiency; or...
متن کاملComparing the efficiencies of stochastic isothermal molecular dynamics methods
When molecular dynamics is used to find time-dependent properties, such as correlation functions, at a prescribed temperature, there is a conflict between the need for the thermostat to perturb the time evolution of the system as little as possible and the need to establish equilibrium as quickly as possible. In this article we define a quantity called the ‘efficiency’ of a thermostat which rel...
متن کاملNonlinear dynamics and self-organization of rotary molecular motor ensembles.
The coupled nonlinear dynamics of rotary motor ensembles and an embedding fluid medium are simulated on the basis of Navier-Stokes equations. The model description considers space-dependent rotation of motors and a spatially inhomogeneous motor distribution as well as spatial fluctuations in molecular properties. The mutual influence of motor rotations and fluid dynamics as well as spatial inho...
متن کاملVisualizing and identifying conformational ensembles in molecular dynamics trajectories
Simulating the dynamics of complex biomolecules produces trajectories comprising a large number of different configurations of the molecule. These configurations must be classified into a small number of conformational ensembles representing essential changes in the shape of the molecule. Using a conformational distance measure based on the changes in intramolecular atom distances, we show that...
